I saw a thread from glacia that had the same problem and I followed the 'fix' from ham but the result is still the same.
The 'pink dot' (or object centre) is above/directly on ground level.

In object mode: click "N" for properties. Make sure you have location and rotation in 0(except for scale, which should be 1) for both skeleton and model.It may deform, but just get in edit mode and change there is location and rotation.

Thanks, I tried that, and the mesh now goes to the middle/half underground position again. If I move it back up the Location changes again. What am I doing wrong?

Edit: I move the location in edit mode?
Edit2: I tried that and I seemed to have missed your response about moving in edit mode. It works now. This will solve all our problems with half-underground critters. Thanks so much!
